Perhaps markdown is not such a good option, if we can't output it to PDF etc

I'll keep at it. The linking within the table of contents in the pdf is the issue. I'd like to think it can be solved.

I actually remove the ToC when I generate the PDF because it's messed up. I just print out to PDF using Chrome using the Markdown Preview extension.
